The cif reads, The problem is that the normal techfile doesn't define a tile type for poly over substrate-diffusion. The quick and dirty solution is to place the poly in a separate subcell from the substrate-diffusion. Magic will complain about design rule violations (it is a design rule violation after all!) but will generate correct CIF/GDS. I have successful used this method in the past...
