Dear Jeff, Ultimately, magic writes its own nwell or pwell to the CIF or GDS output. Because the rule violations are for overlaps and widths that are too small, magic will end up expanding the well or wells to meet its own well requirements. I suggest that you write CIF or GDS, then read it back in, and confirm that the auto-generated wells comply with the DRC rules (they should). Note that whatever target process you use, only one of nwell or pwell will be generated (usually nwell; there aren't too many pwell processes around now, esp. through MOSIS), so only have the errors are relevant to begin with.
